cns curate

Description

Run the ongoing four-organ curation and consolidation loop in the target repository.

Actions

  1. Run incremental axon index and axon anchors embed for new anchor symbols. Embedding runs only when THALAMUS_URL or AXON_EMBED_URL is set.
  2. Refresh .soma/ maps with soma docs render, then run soma concerns index, soma verify, soma concerns recall and soma concerns tolerance.
  3. Run engram probe --reanchor, engram doctor --backfill-embeddings and engram sleep.

Missing evaluation sets

Recall and tolerance both run. Exit 3 for an absent set is reported as not evaluated and does not fail curate. Other nonzero exits fail curate with the command and exit code.
